Is it possible to create and publish albums independent of the folder structure in the pictures folder?

If not, are there any other programs that works that way you know of?

No,

you can only use tags which are then displayed on one page.
e.g.
http://www.tinywebgallery.com/demo/inde ... term=Flash

and then use the lighbox as detail view.

Are those tags the metadata xmp tags of the pictures?

you can extract the iptc data of the images or enter tags through the frontend.
